I've been noticing that a lot of the baby brine shrimp I've been feeding tends to make their way below the substrate (aquasoil). I'm not so worried about the ammonia spike but rather the possibilities of a cyanobacteria/algae build up in the substrate in the long-term. Will this be the case?

Well it could...But you could also just gravel vacuum them out of the substrate as necessary?
