I'm planning to switch my paludarium back to an aquarium.

The background is made with great stuff, silicone, and coco fibre (I think) the way serpa designs makes his background. Is it possible to keep that and use it as the background of the aquarium or will I have to pull it all out?

I would think it would be fine. Coco fiber is used as an aquarium substrate and for fish breeding.

It will be fine fully submerged although the coco fiber might leech some tannins. Some like the blackwater look so if it doesn't bother you it will go away on its own eventually or you can toss a bag of purigen in the filter to clear it up. I recommend tossing a bag of purigen in with any newly flooded paludarium anyways to help with organic waste from so much material breaking down in the water initially.

Do I need to worry about the great stuff degrading under water?
I wouldn't, I have had mine running for about 7 months or so and haven't seen anything of that nature. Although I'm not sure if regular great stuff is aquarium safe so maybe do some research on that. I've only used the expanding foam that is labeled for pond use
