I have a 24G JBJ NanoCube. The filter output make the top of the water move pretty well. Will this be bad when I turn my C02 on? Should I just have the Filter on at night when the C02 is off?

Your filter should be on at all times.

As mistergreen mentioned, you can easily crank up your CO2 in order to compensate for the loss of CO2 that you might get from some slight surface agitation.

As long as your surface is not actively "rolling", then the amount of CO2 lost should still be minimal.
