If I seperate the Java fern and gently pull it off the piece of driftwood with the roots barely untouched, will it attach and grow into another piece of driftwood?

Eventually yes, but you will have to tie it to the wood until it attaches.

well thats probably what I figured, but it wont harm or kill the plant?

Cutting a few roots won't kill it but it will slow its growth until new roots grow where the old ones were cut.

I trim all the roots on mine before reattaching because IME, the roots that are already there aren't readily availabe to attach; unlike newly grown roots. I've only reattach some of them 3 times, so I'm not sure if it's just coincidence.
