You are talking about choking down the output of a mag drive pump? If so, there is no harm in creating heat for a mag drive as long as there is water around the impeller.
But for choking flow, I might just go with the method you've tried. Adding more or more compacted media will work to slow the flow. Perhaps some small sponge pieces?
