I bought a 29 gallon, 30" tank yesterday. I'm getting 3 bags of eco complete and a co2 system. We also bought a fluval 205 canister filter. My local pet store recommended running co2 into the filter and using it as the diffuser. He also recommended buying a special type tubing and running it back and forth under the substrate on the supply side of the filter. It was to keep the gravel flushed as well as to help diffuse more of the co2. What are your thoughts on this?

One of my concerns about using a canister filter to diffuse the co2 is that the beneficial bacteria that will live in the canister rely on an oxygen supply and pumping co2 into the filter could cause an oxygen deficiency in the filter, right?

There is no harm to the bacteria when injecting CO2 into the filter.

I personally would build a DIY CO2 reactor and plumb it in to the output side of the filter.

I would also ignore the thing about the tubing.
