So I'm going to run my lights for 3 hours on, 3 hours off, then 3 hours on again. Should I cut the co2 off during lights out? I have a 40 gal tank with a paintball tank. The 3 hours off will be in the middle of day so I didn't know if the natural light in my house (no direct sunlight hits the tank) was good enough for the plants to use.

Yes shut it off when the lights go out. You want to have it come on about an hour before the lights do and cut off about an hour before the lights go off. Some people do 2 hours before or somewhere in between.
