When is the right time to pick the baby ferns off my java fern? They are about 3/4" and starting to leaf out.

Go ahead and pull them whenever you're doing your next WC. I've pulled them at that size and it doesn't take too long for them to grow up! Just so long as you can see a rhizome it's a viable plant.

Super glue will not hurt the baby fern or any of the tank inhabitants?

nope super glue is safe alot of reef tank people use it for corals. i would go with the gel type it seems to work better than the liquid. and cool thing is it cures when its put back in the water. you can even use it on moss to attach to things. a little goes along way and when it comes to moss, the spot the moss is pushed into the super glue at will tend to die but it holds the live stuff on so it can anchor itself. also tooth picks and tweezers are awsome for working with plants and super glue
