I am thinking of doing a diy c02 system because i dont have the cash to get a real "one" nor the time. I was going to do the standard setup, bottle, yeast etc, but what would be the best way to get it in there and what does a bubble counter do :?:

And at night when the plants stop photo would the c02 build up hurt my fish? :?

i would go with 2 bottles on your 20g. put the output in the filter for easy diffusion. dont worry about co2 at night. ive got a high bioload 10g tank, high co2. they are fine at night.

if you put an air pump in the tank and only turn it on at night this helps the co2 leave the water it works best if you turn it off an hour before you turn the lights on giving co2 a chance to build up before the plants start photosynthesising

The one thing to watch is if you use an air pump at night you might be causing large pH swings. I have 4 CO2 injected tanks and they all have the CO2 running 24/7

I run pressurized CO2 on a 20 gallon tall with an inline reactor. It is on 24/7 and I never use an air pump. Before I had pressurized I used 1 2l soda bottle and that also worked nicely (but got to be a pain to change every 2 weeks).

The bubble counter is just a chamber full of water that the co2 passes through. This is a flow meter on the cheap. This way you can see how much co2 your brew is producting. The bubble counter can also act to catch any yeast solids so they don't enter the tank.

About how many bubbles per minute are you gettign to get good CO2 levels? My DIY 2L is only producing about 5 bpm. This just seems low. I need to go out and buy a good test kit so I can check my levels.

About 1 every 3 seconds. On my 10 gallon with 1 2L i get about 1 bubble every 5 seconds (after 1.5 weeks). DIY co2 is very dependent on the ambient temperature. Also remember that it takes a few days for the yeast culture to come up to peak production.
