Are you sure it's cloudy from the substrate, and not a bacterial bloom? If it is the substrate there is a 3rd choice:
If you have the water polishing cartridge (BTW, are you sure that the seals are in place correctly?), you can add some Diatomaceous Earth to it, and filter even finer to get the water crystal clear. I've done it for Green water with the Mag 250, works like a charm.
