I have one in my pea puffer tank that is in much worse shape and I still have hope for it so I would say yes if your balance gets in order. They are pretty tough from what I understand. Disclaimer - I'm still a rookie so take my advice for what it's worth.

The plant can heal not those affected leaves. You should cut them off. If you corrected the problem the new leaves will be healthy.

Oh yes, with time and patience, windelov java fern will recover from almost anything. It feels like it takes forever, but one day you'll have a dense mat of the stuff.

clean the plant under gentle running water. It will recover. I never cut the leaves of ferns. I let them be even after they become brown and fall off. I have seen new plants emerge from such leaves. Ferns in general need good water flow over their roots. provide this and it will grow like a weed.

Thanks guys! I'll need to dip all of the plants in the tank in bleach solution. Otherwise all will die. I also need to vacuum the substrate one more time. BGA is pretty stubborn.
