i dont have any experience with aqua soil.
but if it were anything else id use a gravel vac to get the big stuff first, then use a dustpan and grab a bucket load, rinse it good, put it back in, and repeat. work from left to right (or the other way around) making sure not to mix the rinsed stuff with the dirty stuff.
there is a lot of bio bacteria on the substrate, but there's a lot in the filter too, as long as the tank has been running.
i would rinse all of the substrate, you are going to lose a lot of bac and have a disturbance in bacteria activity to some degree, however this wouldnt stop me from putting fish in the tank. just use your head, go easy on the bio load.
do water changes every 3 days for a couple weeks. all will be fine.
