Mysterious black eggs

Hi, I need some help y'all. I am really in need of your amazing knowledge right now because I have no idea what to do. I have a fluval spec V that is planted and has been running since about October 2015. Everything has been great, up until recently when a problem evolved. I have only 2 shrimp in the tank, and they seem happy in their space, but I also have quite a bit of microscopic things happening in there as well. When I got my plants, I didn't know what I was doing and I didn't wash them too well (I know, terrible). But now I've noticed that some hitchhikers joined these plants in my tank. I have researched about the various bacteria and things that can live in your aquarium and all the ones I saw before seemed OK (Planaria, Copepods, etc). But now I saw on my crypts(only on my crypts) these black eggs that appear to be motionless. I have no idea what this is. And that's freaking me out because the Crypts are dying. They have holes in the leaves and they are turning yellow. There are so many black dots. Can someone please tell me what these things are and let me know how to help my crypts? Also, I think I have one too many Copepods...is this unhealthy for the tank? This is a low tech tank with pretty good lighting and has good parameters(0 ppm ammonia, nitrate, and nitrite). Any help is appreciated.

You shouldn't be running 0 nitrate...that's a macro-nutrient for the plants...what you might be seeing is the earliest signs of nutrient deficiency on the plants.

As far as the black bumps,I'm not sure what those are.
