Cleanup Question

How do you vacume substrate that has plants rooted in it? I'm planning on sectioning the substrate in my 75g. Aquasoil on the right and left side, with a 4" or 5" wide strip of PFS in the middle. I assume cleaning/vacuming the PFS is the same as what I do now but how do I vacume Aquasoil? Or do I do it at all? Would'nt it disturbe the roots? Or mess up the Aquasoil in some way?

I don't.

I just wave the tip of the siphon around a bit to stir up and suck away anything that might be loose on the surface.
