Are you sure all of the crayfish are gone? They are known to cannibalize each other should there not be enough food/hides.

with periodic maintenance of the filter it shouldn't matter too much that roots grow into the filters, you can just trim them back. Maybe put a piece of sponge or mesh for the plant to root to.

You could try kribensis cichlids, they are plant safe until they start breeding and even then they tend to just uproot a few plants in their spawning area. They can tolerate higher ph up to around 8.

I have kept ember tetras and chili rasboras with cherry shrimp in a heavily planted tank with minimal losses. The shrimp still multiplied but perhaps not as fast as they did post fish addition.
