If so that would promote stronger and larger populations in areas with more oxygen. I.E. areas of high flow and exposed sponges like in a wet/dry system.

Yea I bet you're right. Oxygen deprivation should come first, unless the amount of ammonia the bacteria are receiving is low enough to allow a small population with a low oxygen demand to survive....
