I would drain the tank as low as possible, leaving just enough water to cover the substrate. That way you don't have to worry about sloshing in the aquarium.

Your scenario is actually why I wanted to run the CO2 reactor's output directly into the aquarium. I don't know about your setup, but my sump is very calm while my tank has fairly nice flow....

I suspect that my sump wont' be causing much CO2 loss. The way my Herbie overflow is setup, no air at all goes into my overflow. It's practically a full siphon.
