you should see the amount of cutting people do to plants... leaving only an inch or two of stem sticking out. your plants will easily weather being moved around.

replacing the particle board is unnecessary because the aquarium will sit directly on the rails of the shelf. But, you want to still use the particle board to square up and strengthen the unit....

each of the two sections is 36" tall, so your tank isn't going to rest at that...

I'll echo other's sentiments, you should mineralize the soil. One of the points of doing so is to further break down organics so you don't get a huge sudden bloom of nutrients.
