should the check valve be before or after the gas separator or should there be 2 check valves, one between the gas separator and yeast, and one between the tank and gas separator?

Depends how many bottles you use. Those who use 2 bottles oftem use check valve before gas seperator (one on each bottle) so the CO2 production won't stop when they switch one bottle. I personally use it after gas seperator to prevent the valve from getting wet by the solution.
