Co2 Reactor without Canister Filter

Hello, I have a 20 gallon tank with Aquaclear 50 filter and about 1 month ago I installed an external pump+Co2 Reactor made of PVC. The intake on the Aquaclear and the External pump(co2 system) both go through a prefilter in the tank, but the tubing in the Co2 system is becoming filled with dirty sludge.

I'm debating putting a 2nd filter on the tank inline with the Co2 reactor (a canister filter), because this external tubing + co2 reactor are just sucking in dirty water (injecting co2) and then pumping it back into the tank.

1. Does anyone have experience with a Co2 reactor without a canister filter? Is it just generally a bad idea?
2. if the external tubing wasn't getting so dirty, I could keep this system as is, but it seems like a bad idea to let sludge build up in the tubing and reactor causing water quality issues...

i run my reactor on a closed loop powered by an external pump. i clean out my tubes 2 - 3 times a year, it's just basic maintenance. using clear tubing will also funk things up quicker; i use black tubing.
