Turn off all devices that move the water for a few hours, over night won't hurt a healthy tank. This will allow a lot of the fine martial to settle down to the substrate. The more the water moves the longer it will take to clear up.
Once you do restart the filter let it run until almost clogged. As the filter pores close they filter at a finer level.
After it looks pretty clear, then do your water change.
I agree the Shrimp seem to love getting at the exposed dirt.
