Well if the cover is actually a diffusor, then it will increase light intensity towards the bottom a bit if you remove the diffusor. I really wouldn't worry about the lens, though. The difference with or without it is only a few percent and you need well over 100% more light to get good plant growth.
Aside from the low light, you've got two other things working against you - the tank is new and as yet unsettled, and you do not know what your PO4 levels are. If they are above 1ppm, then your algae problem is going to continue to get a lot worse, and at a rapid rate. My first step would be to get a PO4 test kit and make sure your levels are between 0.5ppm and 1.0ppm.
Then I would start working on that DIY canopy with more lights!
